A question

Am I correct in thinking that when you do the R&D of a ship, that ship does not count towards your fleet? Or does it count?

Ah, R&D's do not take a shipyard up, only when you build them, do they take space. Then, they're just like any other ship.

Perhaps the rule could be amended to cover this. Instead of time spent on larger ships R&Ding them in shipyards, perhaps they must devote those yards time to the construction of a single prototype before it can be produced anywhere else...

When you build a ship, any ship, it counts toward your meter count.

Planetary defences do not, as they have no meter listing in the rules.

I think hes asking if the R&D of a ship counts as an actual ships length and thus take up space...

An R&D counts as a slot for the group. Whether or not you build any is up to you.
